He was actually just slower than the others because his leg never recovered completely since he had tried to kill himself in the labyrinth and broke his leg from it. Before that he was one of the fastest. (And obviously the fact that he already had the flare made it even more difficult for him to run)

This scene is so sad but probably one of my favourites, i really wish they kept it in, it not only shows the fact that Gally did actually change and cares about the others but also the pain in Thomas’s eyes when he thought Newt died speaks a thousand words. And i mean, any scene with Newt in it makes the film 10 times better ❤

It's not in the movies but in a deleted scene newt explains to thomas how he tried to kill himself when he was younger in the maze (yes I sobbed for hours after watching that) but what is in the movie even before newt was infected is his limp that he got because his attempt wasn't successful but he snapped his leg. So you can see throughout the movie if he'd running he has a limp and yes it's heartbreaking. One of the scenes you can see it is when there all running through the maze in the first movie to escape and newt is struggling to keep up because of his limp, but minho stays back with him bc minho is the one who found him after his attempt and the only one (before thomas) who knows abt his attempt. So this is why he fell behind when running.
