I am Indonesian and have visited both places several times. If you don't like the challenge of a hilly ride and just want to be on the edge and look at the ocean from land that is at the same height as you + nightlife, go to Gili. You don't need a lot of effort to surround Gili. This place is suitable for a staycation

But, if you are an adventurer who likes challenges with hilly trips accompanied by natural and wild views, you must go to Nusa Penida. Renting a motorbike is a cheap option ($5 -$8 /24hrs) and allows you to access many incredible places. Believe me, you can find everything on Gili in Nusa Penida. There are no cliffs, forests, waterfalls or temples on Gili.

Visiting both makes more sense than choosing one, when you in Indonesia

Nusa Penida is actually great. If you rent a scooter you can travel the entire island easily. If you want avoid the crowd go out early morning. If you are young and fit you will definitely enjoy Nusa Penida.
