There's an easy explanation:

By South East Asia you meant Malay-speaking countries. So, of course, in almost all circumstances, they will have the same word in their respective national languages since they are all Malay.

The examples given are either words that have the same origin but broadened/narrowed in meaning in different languages (bawang), or they are simply unrelated and coincidentally had the same form (pagi). Malay has <pari> for sting ray which is the cognate of Tagalog <pagi>. It follows the known sound changes among the two languages: *R > r in Malay, *R > g in Tagalog.

in Indonesia, especially Javanese language, 'bawang' also means garlic, and for the red one, it's 'brambang'

I don’t know if you knew or these was just researched for the content. It’s a little bit inaccurate.

Bawang is also used for garlic in Indonesian or Malay. Bawang can mean many things. You need to specify the color. Bawang putih is garlic. Bawang merah is red onon/shallot.
