2. Delete the train driver and see if Trevor still kicks him out
3. Actually stop at the Merryweather station

It's kinda weird...
Always birds are chopped up by chopper blades on PS3, even if a bird spawns isolated, just like the first case portrayed in this video.

1:35 It seems birds crashed instead of being chopped up on Next-Gen always or often. Maybe an oversight... Rockstar Logic.

Well, it's obvious that the game's developers didn't intend for the birds to be killed by rotor blade, or by any OTHER means for that matter, since the birds are simply a novelty.
