Here's how I see it..
Hear me out.
In the ending of Half Life: Blue Shift, Barney gets teleported directly to the trash compactor room.
It is, while batshit crazy, very possible that the teleportation device, while transporting barney, also grabbed Gordon's crowbar while the HECU were transporting him. In that moment, Barney and Gordon's crowbars could've been switched through the power of teleport bullshit, and Barney could've just gotten Gordon's crowbar.

-Barney's just joking.
-Gman actually went out of his way to deliver the random crowbar Gordon picked up to Kleiner's lab.
Both are comedic in their own way

I like to belive that Barney actually kept his own crowbar from Blue Shift through all of these 20 years as some sort of trophy and when Gordon came Barney with no hesitation gave his best bud an instrument that helped him survive Black Mesa

Apparently, Marc has commented that by the time of HL2's release, he had not yet played BShift. He never intended this to be a mystery, just something about Calhoun acknowledging that the best melee Gordon could handle was a crowbar

In other languages for HL2 it's implied that Barney gave him the blue shift crowbar

The one he has now after episode 2 is a random one he found after Alyx was attacked by the Hunter. It was lodged in the lift.

All the crowbars we see around the world are just hive-essence avatars of the one and only true crowbar which spawns in your inventory upon picking any of these hive-essence avatars. So in Blue-Shift, Barney has a Crowbar. The Second he hops into the Portal The Scientist already has a Crowbar while opening the Exit and Barney's Crowbar was not on it hand. (Probably Had it in his inventory so he won't kill His friends) And he gave the Crowbar to Gordon when he came back. and then in Episode 1, (After Gordon's crowbar Got Disintegrated) He gave Gordon another one Saying "I don't have many more of theses, so try not to lose this one. okay?" So this could be the 2nd Crowbar the Scientist was using for the gate in Blue-Shift.
