Here's a tip i discovered to know if your ship has contraband or not:
Open the map and try to fast travel to a city like New Atlantis, if you have contraband on your ship/body, the option to fast travel won't be available. Remove the contraband and you'll be able to fast travel to New Atlantis.

Every single time I capture a pirate ship to sell I fear arriving to somewhere to sell the ship because this and the "hope I checked the whole ship for good"

Even with frequency inhibitors, hidden cargo bays and skills they can get you, no bueno

Or you immediately open up your inventory and jettison it, and somehow they didn't see it and you're in the clear :D

If you don't have anything valuable or just don't care for the contraband, you can jettison it while they run their scan.
If you do it before they finish the scan, you'll get the "Contraband on ship; 100% chance to evade scan" and you're clear

I did the same, and was hated by every single faction I visited.
After some jumps I managed to land on The Dan, in order to sell my precious contrabands.
Managed to have my ship fixed, I was walking to the shop, when everyone started shooting at me.
And Sahra hated me for that.

After some S&L, I was being shot no matter where I landed. Everyone just hated me.
I finally came to a conclusion, that my contrabands were gone.
Ended up with that UC captain who gave me the infatrating mission.

I got some contraband in londinion and before i went back to new atlantis i left it in the ground in venus, when i came back i was surprised that it was still there
