Mate I've just stumbled upon your channel and I'm doing a similar project. Got a 2.0tdi a3 that I'm working on, and tbh you've just inspired me not to give up on it!!! Can't wait to see the finished product!! Awesome work mate!!

You could have just run the engine with the reservoir cover open. Great job 👍

That box must be a black box for insurance

The weird box is an insurance company tracker

could be a marten device so they don't end up chewing the engine wires, or it could be a tracker as well

Order some rubber insulators to cover the wires then you just heat them up and it shrink a much more professional job!
