He truly loves Marion because he let her go since she chose Jake. Also despite her choosing jake, Magnus still chose to become the bigger person (or vampire in this case) and help him, despite still being in love with Marion.

I hope Magnus and Marion will end up together. But to tell you the truth, as long as all three heroes (Marion, Jake and Magnus) have a happy ending, I'll be happy with whoever Marion ends up with. I admit that Jake and Marion looked cute and sweet together in this episode. It just didn’t seem fair that after everything Magnus went through to protect Marion, he didn’t really get a happy ending. He even risked his own community for her. But it’s just great to see him again.
