Congratulations on moving to your new place! Being able to close the doors while filming sounds like the ideal way to go especially with having pets around though it sounds like you'd be more comfortable filming upstairs with more light and less of an echo so I would suggest upstairs. You could still store your filming gear upstairs or down in the study if there's extra closet space. Either way, I'm looking forward to seeing you set up your bookshelves and am curious about a house tour as I enjoy watching people organize their books, set up bookshelves and do house tours. I love all of the windows and yay for being able to have your pets back with the new place! I don't think it's crazy to label your boxes especially the book ones as it makes for much easier unpacking.
