If they're in separate containers the roots won't "intertwine with neighbouring plants" as you say, and there's no need to transplant and risk damaging the root system. We use separate containers — if you know your seeds are good, the germination factor will be high and there will be no issue with empty containers. You don't have to use black containers. I use black containers, white containers, even clear containers. In fact I save water bottles to use as containers. The plants grow fine and I like seeing the root systems forming. And I can tell if there's too much water in the pot as well with the clear ones.

I use water bottles to plant my seedlings one per bottle so I don't have to transplant them until they have about six leaves to the large bucket, and they are never yellow
