I currently run 1x Mega Bomber, 2x Eavy Bombers and either Dakkajets or Fighta Bombers to fill out a 250pts list. Though with xmas around the corner I'll be getting 3 Grot bombers to be able to make a Mega Eavy Grot Bomber list :D

The biggest issue I have found with Aeronautica Imperialis is that it is incredibly hard to turn attacks into damage with Orks.. since the majority of attacks are hitting on 5+ and wounding on 5+, and the only option for air to air attacks that have extra damage are grot bombs, since they hit on 2+ and wound on 2+ (4+)

From experience dakkajets are just to weak to survive passed turn 3 so upgrades are not worth putting on them... or even taking them

Point to note is that all upgrades cost the same regardless of which aircraft can take them, therefore Feel No Pain rolls become more cost effective the more Wounds an aircraft has... extra armour on a dakkajet is a complete waste, as for the same points you can put extra armour on a Mega Bomber.

Any one use only upgrades are a waste as the chance of them actually being effective is so small, you are better off spending the points on either other upgrades or more aircraft.

Grot Bombers are currently the only aircraft to have autonomous weapons, which move at the end of the movement phase and do not count as aircraft so with my plan with a 6 bomber list for 250pts I will more than likely finish activating all my aircraft first... but will be aiming to protect my Grot Bombers for 2 turns so they can unleash all 12 grot bombs for me to have 18 models on the table :)
