They didn't turn him into toy bonnie they kept him in the parts and service room and made a replacement for them and it wasn't because he looked too scary it was because the five children went missing and no one knew anything so it was forced to close and they used a bigger pizza place

The actual reason he's Missing an arm and a face is because after the first freddy's location closed downthe anamatronics had no use, they were opening a new restaurant and salvaged the anamtronicsfor new anamtronics called the "toy anamatronics" and a security puppet and made them more secure (THE KIDS DID NOT THINK THE OLD ONE WERE SCARY AND HAD TO BE REPLACED THAT IS NOT CONFIRMED) and from secure i mean extremely secure such as facial recognition and stuff but they had the same problem as the old one, they thought that the night gaurd (the onyl person in the building after 12 am) was a endo skeleton and were progammed to stuff a endo skeleton into a suit. Either that, or they thought that he was william, idk and which is also the reason we have a freddy mask as when they use their facial recognition they think he's just freddy, it doesnt work on foxy because they:

1, probably salvaged it
2, it probably broke

The second reason seems more true as foxy's eyes are weak and he goes back after we flash a flashlight on his face. Idk i didnt think you'd read this until here

The second game is a prequel to the first game, let’s get that clear. In Fredbear’s Family Diner, It was Fredbear and Springbonnie, then it was the first version of the original designs of Freddy, Bonnie, Chica, and Foxy. Because of the Bite of ‘83, Fredbear’s shut down. Then 4 years later, we have Freddy Fazbears Pizza. The original four are withered and broken down. They take off Bonnie’s face and one arm and Chica, her arms and her jaw broken. Parts of them were used to make the toy animatronics. And that’s a explanation on why Bonnie has only one arm and and his face torn off.

The version of Bonnie having no face is the original bonnie from the first location, after it got shut downed they eventually reopend on a new location and to cut costs used parts of the old animatronics to build new one (the fnaf 1 animatronics).
The Toy line are not possessed but have secruity features.

Withered Bonnie was originally normal Bonnie but after some strange reason he got very damged with the othe three animatronics at the location so they moved them to Part's and Service and Henry made the toys as replacements and also to protect kids from William Afton but William got in and killed another 5 kids (The last five kids (Suzie, Jeremy, Fritz, Whoever got stuffed in Freddy and Cassidy) were the original 4 animatronics and an old Fredbear suit) like the last five kids these five got stuffed into the only one's left the toys (I assume this was what happened)
