Liz is so confused. She blames Red for Tom’s death and he tried to keep Tom away from the bones. He may had killed anyone else, but because Liz loved him the way she did, Red just kept warning him. Now she is working with the woman who was raised by the man that did kill Tom.

Now Liz is acting way to naive and to no avail because Red is already suspicious of her and what ever he tell her to do if not done to his specifications is to reconfirm what he is already suspecting.
As far as Jennifer goes in Season 2 episode where Raymond is being haunted by berlin h, Red realizes it’s not him they’re hunting it his ex-wife who gets capture and and he asks where his daughter Jennifer is at and told that she had ran away and didn’t have any recent info on her. So Raymond is Jennifer’s father.
Reviewing the episodes there are answer to questions that are being asked and Tom Keen real mother is the powerful woman from Holden Corporations that buys Senators to make them President she’s a private contracted that had hired Solomon to kidnap Liz. Scotty is Tom’s real mom. The powerful secret organization is the Kodak so that answers that.
The woman that Red loves and fell madly in love with was Katrina and explains why he protects Liz. Kirk will not be Liz’s father. There might be a slight possibility that Katrina is alive but no longer and agent that even Red doesn’t know about. I can see this show already ending but a spin-off might come out of it.
