I feel like what happened in the bunker, although it will always be a mystery, was something like a compromise, the Rookie, after seeing that Seed was actually right, started to listen more to Joseph, but held on to enough of him/herself to convince Joseph to actually try and do some good, hence the peaceful community rather than the crazy cult afterwards, just my thinking

I wish Carmina talking to the judge would break some of Joseph's brainwashing. To me rushing Kim to the doctor was a memorable mission despite it being short but they named you the godparent to her. I would've thought him seeing her and her talking to him would get a bigger reaction then it did.
