I dunno if she should have been offended, like...

Japanese is a second language to her (even though there are jokes that English isn't her first language any more) so of course she's going to have an easier time reading English than Japanese.

Similarly I'm Puerto Rican but i was born in mainland america and surrounded by english speakers growing up, so my spanish is really bad. The amount of people who off the jump approach me speaking spanish is insane and we always have that akward moment when i smile, reply in english and wait for them to realize i can't speak the language back at them.

Probably the lady thought that reading Japanese skills was something in line with speaking Japanese, so if one could speak fluently they were expected to be able to read too

Man, I remember being in Bangkok and just hanging out at the park next to the weekend market (I forget the name of it but has a BTS station near it...I think) and suddenly an old lady took a seat on the other side of the bench I was sitting on. She talked to me for 20 mins straight without ever noticing I wasn't thai (certain SEA folks are passable as other SEA folks). After that whole thing finished, I was just glad my cover wasn't blown.

This is a tricky one. On the one hand, it's completely understandable for the flight attendant to have been confused in that situation. Someone who speaks Japanese as fluently as Bae not being able to read Kanji (at least well enough to confidently fill out an important form) would be a rare thing to see. So...confusion? Fine, understandable. But I'm really not a huge fan of her letting that confusion affect her speech the way it did. But even this is tricky. We don't know what tone she used, or the exact words she used. While a statement like "What, you can't read Japanese? Wow." is definitely offensive, "Oh, you can't read Japanese? I see." is far less so. But the optimal, best solution for her would have just been to go "sure thing, ma'am." and leave it at that.
With that level of uncertainty over what was actually said and how it was meant, we can't really answer Bae's question properly, but I think there's a safe answer that covers all the most reasonable options. Bae is not out of line for FEELING offended. But I think most of us can agree that if she'd used that feeling to justify being offensive back, then that's not okay. And I trust our rat not to do that.

TL;DR: Flight attendant lady was justified in feeling confused but could have handled it a little better.
Bae was justified in feeling a bit offended from that reaction, but would not have been justified in lashing out because of it (which she did not do).
Man, morality is complicated sometimes.
