It's necessary to see the context: Articuno attacked Moltres because the fire bird invaded the ice island and spat fire trying to stop Ash and Team Rocket. When Articuno attacks Moltres, it stay vulnerable and receives the stroke of Zapdos. It's also necessary to remember that Moltres helped Zapdos liberating him from the Lawrence's hovercraft before!
