So to anyone confused about the message of the song, here is my interpretation:

He is more feminine than most guys, and thus is rejected by friends and his father.
Also, on a smaller scale, his dad being a homophobe as in:

When it comes to your love, is it unconditional?
When it comes to my love, anything is fixable

And then, for the "feminine" part

Mothers lose their sons
While their father watch them go

The masculinity enforced upon males causes them to drift away from their mothers, and more towards their father. In essence, she loses their sun early, while he gets to watch him grow up.

And also

Cover for our brothers
While we suffer from our own hands

A common masculine trait is hiding emotions, so while we help our brothers and keep them out of trouble, etc., and don't let one another cry, we also suffer on the inside, but aren't allowed to express that due to, put bluntly, having a penis.
