Random observation I had:
Pluto is a friend to the player, but not to Omori.
He provides a fast travel service which helps the player move around faster. Omori, however, would like to spend as much time in the dream world as possible. Since this whole scenario has most likely happened before, Omori knows that Pluto is a threat to his "safe space" and keeps finding random excuses to try and kill him. None of the Pluto fights really give a good reason for battling him.
Another thing is that Pluto seems to be a foil to Omori's character in a sense. Pluto is going around flaunting his confidence and happiness now that he broke free of his cold isolation at the edge of the solar system. Omori is purposely trying to keep Sunny in that sort of cold isolation, and is afraid that Pluto might be able to influence him to stop hiding.
