The explanation goes as followed:

After Vergil lost to Mundus and Yamato got shattered, it's shards reached the human world through Mallet Island. After the Mallet Island incident, shards of both Yamato and Nelo Angelo "drifted in the ocean" an made their way to the shores of Fortuna and so frequently at that, that the order of the sword manage to collect enough shards to rebuild Yamato and forge their own Angelos.

The shard in Balrogs possession is one of the few, that drifted too far away from the rest.

A theory is that Vergil's Armour and Sword were attracted to Vergil's Son and heir - Nero, but got catched by the order instead.
