Just melt the hotglue away and apply the chain, then reapply
Just be careful with melting the fibres; maybe use a border of masking tape to protect the bag?

I think the problem here was that you weren't thinking ahead, so you didn't add the chain and then the zipper on top, which is what I do when I make bags. Just reply if you want me to try to get back to you, I can probably think of a solution
