A few reasons, all concerning colds:
1. It might be flu season and they don't want to catch anything.
2. They might be sick, but still have to go to work. So they wear it to not spread it.

Since the trains are so crowded ait can be easy to spread stuff.

@strongtheory I have to agree with you on this, I live in Hollywood and are "Bad" days feels like everybody on the planet is on the boulevard; But the days that are slow, really makes us appreciate where we live.

@AutonomyJuan These are one of the pleasant days of Tokyo Rush hour(And trust me it's still pretty chaotic but I absolutely love it based on my experiences in Japan). The "bad" days are much worst than New York at times especially at the Ginza District and of course Tokyo Central Station. But Tokyo and even all of Japan is still one of the greatest places on Earth.

you go to the mall in japan and you will see just as much parking if not more for bicycles

no they're not. they always wear masks in the winter to not spread colds. fukushima only effects a 12 mile radius. tokyo is 180 miles from fukushima.

It is very difficult to stay permanently. I know of some white and black Americans who have stayed permanently and become citizens, but it involved changing their names to more Japanese ones.

i like how Japanese people are so polite, they only smoke in one spot.
well in my country Indonesia, people just smoke everywhere, in a public place, in cybercaffe, even in the public transportation.
even 4 years old already smoking like an adult... in my country (::facepalm::)

@GaurdianAnubisHD You are not allowed to smoke while walking in Tokyo. Don't know about the rest of japan, cuz I have only been to Tokyo. So yes, there are smoking areas.
