Those speed variations are essential for limited moving parts in oscillating systems like dough kneaders or agitators
It could also help reduce the speed change with piston based systems, with the downside of increasing the force upon changing direction

This is a really cool concept. I think part of your issue with meshing is that you have some severe elephant's footing going on with your gears. I'd try putting a small chamfer (0.5mm) on the bottom of the gears to fix this problem. I know how difficult it can be to add it to funky surfaces like these teeth, but I bet that would help out a lot with how smoothly the box will run.
