well i am just facing a similar problem, but i found a couple of solutions.
First i use a normal sized buck converter for the hotend fan. that works fine, but you are right, it does NOT work with the part cooling fan, because the buck converter is ON or OFF.. and you cannot set the fan to 20% for example ....
so one solution is to use a resistor..(in series on the positive).. i played around with it and found that for this noctua 40-20 the ideal resistor would be 350 Ohms. i tested it and after an hour or so the resistor was up to 45 degrees C heat dissipation.. But you need at least a 5 Watt resistor, the more the better..
I am for the moment working on another solution, similar to yours, but it doesnt have the setbacks (or at least not those you have with the heotend fan turning off)
There are smaller noctua fans, the 40/10, half as thick.. I put them in series.. and... stack them on the same shroud.. Yes, people are saying that is inefficient etc...
but I found on the noctua homepage an article explaining how to stack fans.. depending on what fan it is, the distance between them has to be different. and they dont give the distance for the 40mm fans (i will do some tests with distances between 5 and 20 mm) I think that if it works, it will be the perfect solution.
