The plot hole of dog being able to smell growing fungus inside someone doesnt make any sense lore wise to the game. The reason why dogs could smell the survivors being bitten was because of infection that happened when you got bitten, as the wound wouldnt heal in time before you turn. Ellies wound wasnt infected when she first showed it to Joel and later on when they meet Tommy her wound should have healed by that point, so the dog wouldnt be able to find anything anyway.
For how much Mauler claims to love its lore and details, this was the most common flaw he never mentioned in the first place.
