If you do this chest before the quest it doesnt count right? What to do then?

I think there's more than a few of these this week, I found another one after the first encounter

I found another puzzle just before the second encounter, you have to hit a green button, then find a puzzle solution and shoot it with Vexcalibur. Theres also triangles right before the final boss encounter that you can shoot with Vexcalibur. I shot two and nothing happened, probably a third somewhere. My theory also is that anytime Ashur shows up theres a secret nearby.

Ok so I also found this chest a few minutes ago……but…. Still cannot upgrade the Vexcalibur Magazine. What am I missing? Still says that I don’t have that “Intrinsic Trait”
Anybody got an idea??
