In Japan, Cutting your hair is a sign of letting go of what burdens you. Hair, as anybody who grew it out knows, gets heavy quickly. So cutting it "lets go" of what keeps you down, So you feel lighter afterwards. Just a little thing from your friendly neighborhood otaku.

Even with shorter hair, it still doesn't detract from that adorable mare's features. Honestly, I'm a bit reminded when Serena from Pokemon went from having longer hair, to cutting it short as a sign of change after a revelation she faced in the series. I wouldn't have been surprised in MLP that Fluttershy would have experienced something similar, even if it was only a temporary change to her physical appearance.
