I think that actually the protagonist of this song is sitting under a lemon tree, lonely and stuff and when he looks up all he can see is just the yellow lemon tree (and not the blue blue sky), perhaps like a metaphor of a person with depression who simply can't see the beauty of life. That's how I understand the song.
