To be fair, it was his mind that made the bureaucratic hell that somehow keeps the imperium together. If he had reason to not trust the custodian guards, then you know damn well the reasoning is so solid that even Magnus could not "nothing wrong" his way though it.

Malcador only trusted the emperor no one else.

I think Malcador just understands that the Custodes have different priorities. Custodes first priority is the safety of the emperor above all else, even the rest of the imperium. Whereas i think that Malcador is dedicated to the vision of the Emperor, and there may come a time when those two do not align.

Both the Emperor and Malcador wanted the Imperium to be ran by humans, not Space Marines, not Custodians, not even Primarchs, he truly wanted it to be an Imperium of Man.

Let's be honest, if the custodes had the terminus virus, they would have totally used it to get rid of the rest of the space marines, no questions asked. The custodes look down on Marines pretty harshly after the heresy. They would have likely tried to seize all power and consolidate the imperium into a much smaller empire that they protected alone, leaving much of humanity to the wolves. The issue being of course that the custodes are simply too expensive to replace in a war of attrition

Even before terminus decree is a thing, I already see malcador as humanist and anti transhuman. I think the idea was, when they finally reach to the edges of the galaxy, completed the crusade, then all of the transhuman would be going into the warp to battle the neverborn for all eternity. I mean, even some of the space marines contemplate on what would they do after the crusade. Well, after great crusade, they can have the eternal crusade. In immaterium.

I wonder if Malcador thought the custodes organization were too powerful or were just too unpredictable in insane dangerous circumstances that he thought the imperium would be alright with them being wiped too unless he thinks they can be corrupted too because the organization until now did nothing but stand guard and it took the galaxy splitting in half to change that so maybe not corruption but ignorance or incompetence that leads to death or weakness
