Mesh Design workbench can be used to do some simple modifications to imported stl mesh objects. In this video I take an object that had been downloaded from thingiverse and make a simple modification to it, all in the Mesh Design workbench.

towards the middle end of the video ~ 12:30 where you're working the placement / alignment of the newly created mesh object, i think the "alignment" / "placement" items with the "edit" menu could help you with aligning your two separate mesh objects.
