Apotheosis stuff is quite good for your MineColonist.
ALWAYS put newly crafted upgrades/machines/blocks into your inventory first so your quest book registers it.
I would also hunt some endermen for the pearls to craft ender chest. Then hook the chest so it dumps everything into your computer. Then craft ender bag (or it's equivalent) and put there any enchanted armour/tool/weapon you find. You will want to collect those enchantments for later on to make some ultra-enchantments-combo books for your stuff.
And lastly- BATTERIES AND CELLS. Store that wind energy for when you need to smelt something up or charge up your stuff!

FYI centre mouse wheel click when looking at a open chest will sort it, it will autostack stackable items. use this on loot chests perhaps

for the bonemeal situation, why not use composters, once you're able to farm plants automatically, you can use a hopper above and below a composter to automate it, as a result, you'll get a surplus of bonemeal!

The pack includes Botany Pots, so those flowers could be planted in hopper pots so they can passively generate flowers without the need for bone meal.

I went all in on Fortune for my pick instead of silk. It gives me more than double the chunks, and when i then use the hammer for dust, it doubles them again. I don't think you can get it higher with silk. Even with the super factory setup. :)

Really good tip for getting silk touch books is to get an Exchanging Gadget as it can only accept silk touch.
Yes this is by design by Direwolf20 so not cheaty at all

Amethyst has the *Silky* trait! You can make a tip upgrade for your tool so you can mine with silk touch.

If you want to be able to search for Silent Gear traits in JEI, you need to enable advanced search. You can find it in JEI config file

Sjin, sir you can make an ATM ore compass.
You can use watermelon slices in a botany pot for an energy type.
You can recharge your jetpack remotely.
Evil craft has a blook that can remove specific enchantments off an item and put on another I think.
There is also a magic book that you can use spells in that I think has silk touch as well
