The second theory works because of the different timelines. As we know, the events of the prologue of _The Flashpoint Paradox_ happened in the original timeline of the universe, while the events of the movie's epilogue happened in the third timeline (the DCAMU's main timeline).

It's really as simple as the events of The Flashpoint Paradox's epilogue happening between the events of _The Death of Superman_ (indicated by Barry and Iris's marriage) and _Batman: Hush_ (indicated by Batman's change to a dark blue and gray suit until the _Apokolips War_ movie). We don't know how the Justice League initially formed in the first timeline, but _Justice League: War_ shows us how they formed in the third timeline, making _War_ (and most of the subsequent movies each) a prequel to _The Flashpoint Paradox._

Barry and Bruce met for the first time in _War_ (though they already had some knowledge about each other's work as crimefighters), and then several years later, Barry fell asleep at work, then woke up with the memories of the original and Flashpoint Barrys (or the original Barry's mind transferred to the body of the third timeline's Barry), and gave Bruce the letter from the Flashpoint's Thomas Wayne. The Speed Force probably allowed Thomas's letter to remain with Barry somehow.

While Captain Atom is a member of the Justice League in the first timeline, it's highly likely that whatever gave him his powers didn't happen in the third timeline. The Flash Museum had no relevance for the rest of the series, so there doesn't really have to be any mentions of it, but it could still exist. It could have been erased given the many other changes in Barry's history.
