I assume they're protected because Aerith is helping to direct the Lifestream energy once she's dead and has returned to it. This isn't the only time we see Lifestream energy manifest on her behalf to help Cloud. She's present at the end of Advent Children and brings to the surface in her church to dissolve the Geostigma affecting Cloud, Denzel, and the rest once Sephiroth's remnants have been dispatched.

I still have a proposed theory on this all…if there’s in fact anything more to this plot point. Considering how in the original FF7 timeline, it’s suggested that 500 years later, humanity is extinct. I can’t remember if this was a confirmed fact, or a theory in itself based solely on the post credits scene. But I think the Planet had no interest in protecting Aerith, the Cetra, nor humanity whatsoever. In fact, activating the Weapons really could be argued that it was an attack on humanity. They weren’t there to stop Meteor. I think the Planet saw even the Cetra and by extension, all of humanity as it’s biggest threat. You could even go further and say that the Planet also allowed for the Geostigma later in Advent Children, to wipe out humanity. In both cases, without Aerith’s direct intervention and her ability to commune with the planet by way of the life stream after her death(makes me wonder if it was even the planet itself or if it was rather the Cetra who used the lifestream to intervene) the Planet seemed all to fine to allow humanity to end.

My FF7 lore is rusty, but I took Aerith’s death as being what activated the planet’s energy, and from that point on the planet began to more actively intervene on behalf of the party.

I think the writers didnt factor their own already well established lore prior and just wanted to kill off a party member for emotional impact 😅
