I believe they did that because of the "Cause and Effect", which is the theme of this episode, as the title suggests.
Normally there is a cause an THEN there is the effect. To break with this very basic concept, they showed the effect first an then the cause.
For example: (dead body -> gun) instead of (gun -> dead body)

you OBVIOUSLY haven't been paying attention to the story details! so, basically (SPOILER ALERT!) Prophet's consciousness, personality, etc., were kept saved within the Nanosuit 2.0, allowing him to guide and speak through Alcatraz.
