The idea that this physical universe should be imbued with this complex mathematical structure that makes science possible cries out for some sort of explanation and on naturalism (atheism) there just isn't any explanation. Whereas theism can easily explain it.
The more the naturalist has to posit to happy coincidences that are so incredible in probabilities the less plausible his worldview becomes.
It shows that his worldview is explanatorily impoverished and is explanatorily deficient. A worldview that is more robust in explanatory power is a superior worldview.
Another example would be the fine-tuning:
The fine-tuning is also very similar to the applicability of mathematics in both cases you have this incredibly improbable situation that cries out for an explanation and yet by the nature of the case, naturalism is just explanatorily impoverished. In this regard it cannot explain it, where as theism can.
How Is Naturalism Incoherent?
It's a materialist view that asserts the natural world is all there is - “There's natural stuff, and physical laws, and everything that concerns us boils down to these two.”
The problem is that physical laws, being mathematical entities, are not material but abstract. So this view isn't materialistic after all, and the natural world is not all there is:
We have got a bifurcated reality composed of natural stuff and mathematical laws, a bifurcation which will prove to be problematic in its own right.

As i mentioned above the bifurcated view of the world, comprising a material realm of physical obiects and an abstract realm of mathematical laws. One of the deepest problems of naturalism is to explain how these two independent realms of reality relate and come into contact with each other. Theism offers a ready solution to this problem.
