Goombas, in fact, used to live in the Mushroom Kingdom alongside Toads accoriding to SMB's manual.
However, they weren't lower class civilians nor outcast from Toad Town. They just betrayed the Mushroom Kingdom during Bowser's first invasion of the land because they thought the Koopa Troop would sucessfully conquer it.
Also, not all Goombas are evil.

The reason why goombas look like mushrooms is because back in the day they didn't have enough console storage to make an extra entity so they just re skinned the mushroom model

I used to think Goombas were living poop that walked out of the pipes. It made sense considering Mario is a plumber. It wasn’t until much later that I realized they are actually mushrooms.

In the instruction manual, it is stated that the Goombas were originally a peaceful species who lived alongside the Toads of the Mushroom Kingdom. However,  they at some point betrayed their neighbors and sided with the Koopa Clan, assisting them in their invasion of the kingdom.
