Glados references the Resonance Cascade at the end of the game (Portal), she said she would have been humanity's only hope/fight against them. She was probably right...

The reason she says she's the only thing between humanity and the Combine is because if the Combine found Aperture Science, they'd inevitably find the portal technology and use it to escape Earth and wipe out humanity. Glados could honestly be aware of that and might be actively be hiding Aperture Science facilities from the Combine.

Yeah, it mostly goes over people's heads due to being occupied with fighting GLaDOS and how short the battle is.

There’s a cut line the devs considered, a cut line from Wheatley that was never recorded, this line would’ve been when Wheatley wakes up Chell.

“A man with a briefcase was here to see you”

Wheatley was referring to none other than the G-Man himself,

Wheatley was aware of the G-Man and G-Man would’ve taken their interest in Chell.

portal happened in 2010, assuming we take all the evidence that half-life 1 happened in the early 2000s, it's very likely within the time frame of the combine's early reign over earth, glados kept the combine out of the facility using automated security systems on the facilities checkpoints making them retreat from further entry attempts
assuming the huge particle explosion glados caused when she died alerted the combine while they were in search of the borealis, they would of have gotten into the facility and explored it until they found what they needed (the borealis dock) and then got out of there since the explosion seemingly wrecked all the technology in the labs rendering them useless to the combine

Had Glados been found by the resistance im aure she'd be instrumental in dealing with the combine but its a double edged sword sadly.

Isn't there an ending where once you do leave the facility a combine scout ship finds you?

I guess you can say that. Apeture science is canon in half-life, so can't argue with that.
