My Theory:
We didn't see any chaos emeralds in the end of the third movie. I think that they are lost in different regions of earth because sonic was falling down when he untransformed so the emeralds left his body when he was falling. The 4th movie will be finding all the chaos emeralds back and in their way they might find some evidence hinting that there are six more master emeralds (knuckles has 1) and all of them needed to be found in order for Sonic to achieve his Hyper Sonic transformation. You may see errors and mistakes in my theory but i am not a theorist and this is just purely what i think may happen
