If there is a cross over, I still think the main focus should be on the Transformers. GI Joe could act as a sector 7, who we saw John Turturro playing as in some of the earlier Transformers movies. Or another comparison could be Nick Fury as a SHIELD agent. Anything more than that and it would ruin the Transformers saga.

Let's bring in R.O.M Space Knight, have Visionaries be on a planet Unicron devours, maybe Noah and his experience with using the Exosuit and working with the Transformers can lead to him not only G.I JOE, but also helping set up a sub division called "M.A.S.K", slide in My Little Pony for the girls and the bronies, idgaf as long as it's good lol

Pretty heavily implied that Noah is going to end up being the GI Joe Airwave if a sequel comes out. While a different name character for the toy, the lite background of the character lines up with Noah being a soldier and a skilled electrician. Plus all the mention of airwaves.
