I always figured when Link returned to Hyrule after Majora's Mask, he gave it back to Zelda and the royal family

Technically, the last TIME we see the Ocarina of Time is when it's in the hands of a teenage Princess Zelda, and when she is using it to transport a teenage Link 7 years into the Past! Also, due to the time-split from LoZ:OoT, there are actually TWO Ocarinas of Time (one with Princess Zelda in the Future timeline, and the one we see in LoZ:MM, as seen in this video)! Time-travel is always confusing, no matter how often it's used in a plot-line.

Even if Termina is a wholly separate, parallel world… Link was in Hyrule at the beginning and the end of the game. He had the ocarina before ever entering Termina, and definitely had it on him as he defeated Majora, so… It definitely came back to Hyrule with him.

I believe link, knowing how dangerous it is may have put it somewhere only he would know. Not wanting anyone to how to go and lose their childhood. He later died in combat and the location is lost to time.

Maybe he actually mastered the Ocarina to a point where his spirit becomes eternal so he can always watch over his descendant. That may explain how he managed to learn how to master the Golden Wolf Form completely before the first appearence of the Twilight. Maybe he still has the Ocarina with him.
That being said, you know when Link transforms into a Wolf, Midna actually uses a shadow thing on him ; she plants it in him if he wants to transform, and gets it out if he wants to get back to human. What if the Hero managed to do the same thing but with a sacred relic (which would explain his golden form) such as the Ocarina? That would explain why he can't let it go as it allows him to howl and answer the call of Link. It could also symbolize the Ocarina in itself : only the wolf form can perform such songs and the stones have been made only for the wolf form, because that's the "2.0 version" of the Ocarina.

If I could just throw in my head cannon. At the end of Majora’s Mask, Link and Skull Kid made up and became friends. I believe that before Link left for battle, he went back to the lost woods and gave the ocarina to Skull Kid. If he gave it back to the royal family, there was the risk of a seige and the ocarina could’ve been stolen. Even the Shieka are not immune to corruption, so giving it to them wouldn’t work. Link gave it to the only child who wasn’t just a friend he could trust, but would be the only being in links life who would forever live on when others he knew would die.

If I may throw in something you overlooked. You only determined what happened to Majorca’s Mask’s version of the ocarina but that’s not the same one use in OOT. Remember Zelda sent Link back in the adult timeline and kept that version. Young Zelda gave Link the one in MM after that. So that leaves the questions what happened to the ocarina in the adult and downfall timelines?

My theory is that maybe when the hero of time mastered his golden wolf from, he had an idea, he received help from the Sheikah and the royal family of Hyrule to create howling stones, I think the howling stones are made by Sheikah because of the eye.

Even if the Hero’s Shade has the Ocarina of Time he wouldn’t be able to pass it on to Twilight Link. They aren’t in a physical realm in those lessons. They exist in Link’s mind.

The Ocarina rests with the remains of the hero of time possible reclaimed by the lost woods.

I always liked to believe that Link, a little after Majora's Mask couldn't hold the ocarina with him anymore because of all the struggles he went through, and with that couldn't bear the memories attached to the artifact. Before he became a hylian soldier he got rid of the ocarina, his way to start a new life and forget the past, and find justice in what's left of his life. I like to think that he went to the temple of time and placed the ocarina somewhere inside. Since you need the ocarina to open the door that would mean nobody could ever get the artifact as intended by our hero. He doesn't want anyone to go through what he went through

My headcanon is that he returned it Zelda after the events of Majora's Mask. After returning unsuccessful, but no longer needing it for a future quest.

He was then given a place to stay and work with Talon on the Ranch. He eventually grew up with his new bestfriend Malon, growing to love her and eventually starting a family with her. Sometime during his adulthood he either became a royal guard, a Mercenary, or some sort of local town guard not unlike Rusl in Twilight. He was eventually killed by something during some sort of trip through/ mission in the Lost Woods. Transforming into a Stalfos. A tragic end for a husband and a father, who wouldn't get the chance to teach his descendants anything until Twilight where his soul can finally rest in peace.

A parallel world doesn't mean it doesn't exist. It means you transitioned into a separate spacetime in order to get there... It still exists and may still have direct and indirect affects upon the primary world.

Since the Ocarina is made out of Time Stone, which have limited energy, perhaps the Ocarina was simply drained of its power after the events of Majora's Mask. It was used to create a 3-day time loop for an unknown amount of repetitions. Therefore, it doesn't come up in any games afterwards, because it is no longer magical. It's simply an instrument.

Well, Ganondorf at the end of Oot cursed Link and Zelda. "Curse you Zelda and curse you Link!". The result is that Zelda was in a world without hero and the result was Hyrule flooded. Link became the Hero Shade because of that curse. It was all done by Ganondorf at the end of Oot.
