We do know what Pokeballs are made from. They are made out of different colored Apricorns, and there is an entire mechanic where you can craft Pokeballs in the Johto Pokemon Games.

I was under the impression that they made Poké Balls as cheap as possible so people would end up buying their overpriced Potions, Revives, and other items. (Given a world where Fresh Water costs less and heals more HP than a Potion...)
