It's not just villains, eating while somebody is talking or something important is going on is a common way to show a character is being domineering or disrespectful. The reason apples are so common is because the crunch makes it very easy for audiences to tell that they're eating. Over time it became a self-perpetuating trope in of itself; you make your villain eat an apple in a movie because that's what villains ate in movies before.
