She doesn't mean literal Judas, she is in love with someone who has broken her heart/ cheated/ abused her many times, so she refers to him as Judas, kind of like how people sometimes call super cruel people the devil or a demon.

When Lady gaga met Judas she thought his name was Alejandro then Fernando then Roberto. Since they met in a club Lady gaga told him to Just dance but it was her poker face that made Judas fall in love with her. They continued their bad romance outside the club and went to the top of a 12 story building called "Glory" where she was on the edge with him.
