You got a few things wrong here, first of all it was not a millstone that did this, but rather a quarry to get your millstones from.
It was in operation from 1570-1860, so most of the modern looking toolmarks could be from steam powered machines.

That's a quarry where core barrel drills were used. Think about how long people have been developing and using the method. That was a production site. There's certainly forgotten sites where much larger core barrel drills were tested by companies developing their once secret 'cutting-edge of technology' products. There's places with 10'-12' holes cut into surface rock with the cores laying right there on site. People think it's impossible, so it must be a lost ancient technology.

At 4:41 Those square holes look very much like "Ancient columbarium's" perhaps over time this place has had more than one purpose.

The rock was softer at one point and hardened when exposed to the atmosphere.
