I thought they used the blueberries from Judy's family farm, she had them on her truck and she gave some to Nick on their way to solve the case. It wouldn't really make sense for them to use the blueberry Nick put in his pocket because the scene where they arrest Bellwether is SEVERAL DAYS after that first scene where Nick puts the berry in his pocket. He is probably didn't keep the berry in his pocket days later, that'd be weird.

I bet you didn't notice that you are incorrect. When Judy comes to pick him up in her family truck, she gives him a handful of Blueberries and he puts some in his handkerchief for later. Then, when Judy hurts her leg at the museum, Nick pulls the handkerchief to bandage Judy's wound, spilling the blueberries on the floor, and that's what ultimately gives them the idea to swap the night howler pellet for the blueberry.
The *actual* "thing you didn't notice" is that when Judy is driving them in her family's truck, Nick pops 2 blueberries in his mouth and wraps the rest in his handkerchief and puts it in his pocket, and those are the blueberries that they use later.
You could have also pointed out that said handkerchief is actually part of the boy scouts uniform from Nick's childhood, that he kept all those years
