Thing about the Omnitrix Ben has now is that the Omnitrix can scan and then put the alien in a simulation of worst possible conditions for over 1000 or ten thousand years, which is basically Goku training on hard mode for 1000 to 10000 years.

As a person who has watched EVERY iteration of Ben 10 (excluding the newest reboot) I can say with confidence the battle could go either way. Ben would 100% be able to scan Goku, and because of how the watch (doesn't matter which one) works, he'd instinctively know how to use the different powers, just like with Swampfire at the beginning of Alien Force and Heatblast at the start of the OG show. And then there's Alien X, who is essentially a god on steroids, not to mention Waybig who is easily comparable to Alien X considering the Plumbers fear his alien species. The biggest thing I think would be if Ben actually got the alien he wanted or not.

Short answer: Yes

Long answer : Yes

You know Ben’s Saiyan form would be comparable to Broly right, you know the prime specimen of the Saiyan race.
Even then Ben has other forms that Goku just wouldn’t be able to deal with, like obviously there’s Alien X but there’s also Clockwork who can age him to dust and who’s time powers work on a multiversal scale, potentially Atomix who’s confirmed to be the second most powerful form meaning he should at least scale to Clockwork’s multiversal power, Goku also has no counter the intangibility meaning the likes of GhostFreak, BuzzShock, BigChill and Ampfibian would give him trouble, BuzzShock and Ampfibian especially since even the most powerful Saiyans are vulnerable to electrical attacks.
There’s likely others I haven’t thought of but at the end of the day Goku has never fought someone as versatile as Ben.

Well, the Omnitrix gives Ben the natural instinct and fighting style of that race and knowledge of what the form can do. Ki control is probably another matter, but Ben has the potential to manipulate life energy itself so who knows.
