I have found windows deduplication to be unreliable. You will need to monitor it closely. It runs garbage collection and scrubbing processes that often fail to fix corruptions. Don’t ever let the disk get to more than 90% full or you will start having issues that the system won’t be able to recover from.
In the end the only solution will be to move the data off, delete the partition and start over.
If you can afford it I would look at a dedicated appliance type storage solution instead.
