This happened because Peter teamed up with Iron man in the start of the civil war, Tony demanded on Peter to give up his identity to the world, so Peter did that and then Peter, MJ and May lived with Tony in the tower, but after sometime Peter discovered that Tony imprisoned Heroes that didn't support him, so he leaves Tony's team, but with his identity free to the whole world, Aunt May gets shot, so he goes asking him for help and this happens.

Nothing was as satisfying as when Thor finally returned, called Tony out for all the horrible stuff he did during civil war, and then proceeded to give him a godly ass beating. Civil war era Tony was just the worst
