In this functional squat evaluation, I show what happens when the calf muscles are extremely tight. The knees collapse inward, the feet pronate and the big toes go into valgus causing calluses. Also notice during the functional squat that she has to flex more at the waist to get closer to the floor. I make the functional squat evaluation part of most of my lower extremity exams because you can get a quick snapshot of how multiple joints are functioning.

Just a thought here and maybe a little far fetched:
As you mentioned, she is hyper extending the knees (genu recurvatum) which keeps her ankles in a relative increased plantar flexed position. This can contribute to the tightness in the gastroc/soleus. Reason for the genu recurvatum? Perhaps a compensatory pattern for weak quads.

I agree with you that the overpronation causes the knees getting in the way (genu valgus) with squatting. However, I would say that you at least need some pronation (and IR of the tibia) to achieve the required dorsiflexion.
