It's true that Joey didn't love Pacey the same way she loved Dawson. Joey loved Dawson in a very innocent and naive way, the way kids love. She loved him without even trying to.

Joey had to choose to love Pacey. They fought, they disagreed, and they questioned why they even loved each other. But it made their relationship stronger because it was not that unconditional kind of love she had with Dawson. Dawson was easy for Joey to love and Pacey was not.
