Awesome eposode, glad most of your game problems are fixed. Kudos to JMWZ for helping you.
Fantastic job with the bus route planing and having a mixture of loop and shuttle busses with stops at rail stations and key places like parks, commerical areas and university. Congrats on getting 10% of the population to use public transit, that shows how well your planing has had an impact.
My suggestions on improvements would be,
1 - Have dedicated Bus roads, say a block long runing parallel where two routes share the same road and stops, This is to remove the bus traffic from these roads, making gridlock along that road less. eg where route 5 and 8 share.
2 - Have a tourist route to visit all the parks in the city from the intercity bus hub at butler meadows.
3- Drop the word Route and replace with a R in the Lines overview, to create more space for the discription.
4- Route 7 turn into a tram line, with some dedicated tram road sections where possible to help with road traffic flow for other vehicles.
Other suggestions are the area between Butler meadows Rail station to the freeway to be developed into high density retail or office park and with path/bridges to connect rail and bus hub across the rail tracks. Also turn that road in the same area ( holly harvey road?) that you put those dorms by, into a bus road and put route 3 and 9 through it.

For me, moving the bus routes was always something I didn't enjoy doing.
But when I saw how much love you put into it, I immediately felt like doing it.

Nice to hear that the mod issues have been resolved. Just a suggestion - I think the train interchange near Portsong could be changed a bit since the curves are pretty sharp and the route the train line takes is a little circuitous. Maybe it could even be made into a three-way without the track going toward the river for simplicity?

I made several suggestions but the one that solved the issue was not mine - someone else deserves that credit.

I previously assumed North Park to be in the North ... but I'm now rather following the orientation of your bus maps with Nadolanding and Ridgeside being the Northern neighbourhoods of you main town. Your numbering system is doing its job - yes, I suggested more details to be coded into the system but this is probably more practical for your gameplay; putting the letter behind the line number is a good decision but as "clockwise" and "counter-clockwise" can both have C's and W's in the abbreviations, those letters are not very intuitive. Maybe, "a" and "b" are simpler and better - at least in my handwriting the circular part of the "a" is drawn counter-clockwise while the circular part of the letter "b" is drawn clockwise.

29:51 / 32:10 / 32:17 - these examples of overcrowded bus stops shows one thing: densely populated Sunset Heights really needs higher capacity transit with a train station being the most obvious solution. Of course this will need a second train line, I still think that my setup from the map I sent you is the best option with the current line running to North Park instead of Elk District and a new service also running on the Riverside-Portsong trunk line. This is basically inspired by the "Munich S-Bahn" (-> wiki) network and I expect the trunk line to have 4-5 lines in the end spreading out to other directions.
The high-capacity network is the foundation of the transit network with all lower capacities being adjusted to giving large areas access to the station. With a Sunset Heights station added a NW(station)-to-SE bus could be added to the district [further extension via new road along the river; transfer to #5], meeting line #9 at a ~90° angle (not at the intersection itself, rather the general orientation of the line).

5:05 You are trying to justify this transfer situation as if was a somehow odd version of a transfer. This is a completely normal transfer in my hometown and well accepted. If you are brave and do this more often #2's most Northern section might be expanded by one large block to the North. A similar slight change in the Southeastern corner of loop #8 will allow these loops to touch each other. Loop #8 could also be extended one block east instead of having this parallel section with #3. Loops often have this uncovered hole in the middle - if #7 continues straight North to the Nadolanding district label, it would add coverage to the system instead of just mirror parts of #8.
This is not a plea against interling - a Campus/Portsong loop could totally share the #2 campus stops; it also makes sense near railway stations / hubs where several lines converge - it creates a zone where short distance needs (primary school, doctor's appointment, grocery shopping) of citizens could be met.

Loops vs. shuttles ... loops make sense where demand is circular and the individual usages of the loop bus are overlapping. 33:50 This stop rather looks like the #8 bus completely emptying and getting fresh passengers - this would be the opposite of a loop demand. Maybe you combine two East-West demands (8North, 8South) into one line that could rather be separate shuttles. Are there good possibility to extend individual lines to improve connections? 8North could become #83 and either run parallel to #3 or one block West [Southern terminus to be determined] - you saw the transfer passengers, the direct connection can allow you to reduce vehicles on #3 (interlining due to demand). Line #83's Eastern terminus could be the #1 loop. 8South could become #87 taking over the current end of line #7 (the one I just recommended to be abandoned by #7) in the East while being extended further West beyond the #3-North-South-corridor until the current end of the built area. From there it could currently go to the #1 bus loop at Fulton Square station - but in the future I'd prefer the #3 loop at a new Ridgeside station.

7:54 It's perfectly fine to change from mirroring stops into a loop as terminus method, but I'd rather have a main interchange like a railway station in the mirrored main part of the line that way train-to-bus transfer passengers can have the same direct route.
17:49 Oh, these ingame bus hubs. They allow you to turn right into the hub and leave the hub with a right turn, which is totally fine for #3's terminus, the loop around the block is just short enough (shorter than #7 in Riverside) ... 18:15 The hub is a less good fit for non-terminating lines, #9 would rather need left turns; it might have its westbound stop just in front of the station at the side of the road. Or you create your own hub, a little bit like in ConflictNerd's recent video - this allows you to set own lane arrows. Just make sure the individual bus bays do not unload onto a normal public road. With Move It and narrow roads you can spread out the bus bays parallely even with limited space.
